Well, IMO Groudon is so easy, I was a Mudkip (the closest thing to Piplup, or Empoleon) with Charmander as partner, I beat him on my first try, and for Quaza, I beat him once I got there by just using Surf, over and over again (those joy seeds really paid off).

I thought personally that Rayquaza was the easiest for me...i'm not sure why though...it just tended to faint really quickly for me...although i have the red version...sadface...i got the DS a little bit after i got red version

Fixed, although I didn't think it was notable because just by using a regular attack, they can get OHKO'd.

The thing is when your something like Skitty, Eevee, The Grass Types, Cubone and Pikachu.... Havoc.
Magma Cavern is full of Rock, Ground and Fire Types and Sky Tower is packed with Poison, Flying and Ghost types...
I was Cubone with a Pikachu Partner. Articuno as well was havoc, Ice attacks...
