when you gain speed from moves like agility will those end up lowering up atk for gyro ball since it is based on the speed of your pkmn?

I don't know for sure, but I believe if Trick Room is used it doesn't affect Gyro Ball's power. So if that's true then it may follow the same principle.

Trick room doesn't effectively change the speed stat, it only changes the rules that are used when utilizing the stat; Now the Pokémon who are fastest go last. A move like Agility does change the speed stat, so it most likely affects the power of Gyro Ball (and if the speed of the opponent stays the same, it would, in the case of agility, lower the base power).

Yes it does effect the attack power of gyro ballers. Thats why its sooooo nice to see an opponent use agility, choice scarf, etc when you have your baller out. Trick room, like you guys have said, only effects the order not the speed.
The nice thing to do is to get a positive nature for the baller such as Brave (+att, - speed), Quiet (+Spe. Att, - Speed), Relaxed (+Def, -Speed) or Sassy (+Spe. Def, -Speed), that way you breed a naturally slower poke. Then you add on an item that reduce speed such as Power items or an Iron Ball and you have a devastating poke that will destroy others on a trick room team or alone (if the Def/SpD is up to take hits). Plus having an iron ball on when someone switches items with you is kinda funny. O_o
But with all this, you still have to keep in mind that there is a limit of 150 you can hit with gyro ball. So doing all of this makes it easier to hit even slow pokes for some decent energy but on fast guys like Weavile, you wont have to have the extra speed reduction from iron ball or what not to take them out.
