I know that only male pokemon pass moves down, but if the male and female are different species, how do you know which moves it will pass down? Moves that the baby wouldn't learn naturally I mean.

But I will tell everyone. This site just did a major overhaul to it's pokedex to help even more with egg moves Serebii (http://www.serebii.net/index2.shtml) .
Also a good offline one I use is being updated to be useful with Diamond and Pearl, but it is still good to get an idea MetalKid (http://www.metalkid.info/Pokemon/Default.aspx/)
Sorry to ruin the secrets.
Also the Ultimate Pokedex is a book sold at game stores, Toys R Us I can think of, has every pokemon, level up moves, and egg moves you can think of I think that is the name of the book.

The best resource you can get actually is the National Pokedex, it has lists of all tms a pokemon can learn as well as egg moves and the levels they learn them naturally. and its quicker than any website

When you breed pokemon.
The baby will be species of the Mother.
Any "Egg Move" or TM trainable move that the baby can know that the Father Knows will be passed down.
Any move that the baby can learn while leveling up will be passed down if the Father & Mother both know it.
(note sometimes a move is learned by leveling up and by TM.. in that case just the father needs to know it due to it being a TM move)
